In my experience, choosing between Quickbooks Desktop Pro and Quickbooks Online is more about the organization's preferences and needs, and less about which one is better than the other. Quickbooks Online is also more user-friendly. Whereas Quickbooks Desktop Pro is a powerful, affordable software with great features and is less costly to run, we had to switch to Quickbooks online which is cloud-based, has more automation and integrations with third-party applications.
Auditing the books is easy as there is a chronological tracking of transactions affecting each item. Exporting transactions from the bank and importing them into the software makes monthly reconciliation easy. It integrates well with third-party applications. It provides the ability to easily customize customers' data, invoices, and reports.
